Erling Haaland opened the scoring for City in the 33rd minute, but Brighton hit back through James Milner’s 67th-minute penalty.
Substitute Brajan Gruda struck the winner in the 89th minute.
The result ended Brighton’s poor run of form, which included one defeat and one draw in their opening two matches. It lifted them off the bottom of the table into 10th place with four points.
City, who had lost 2-0 against Tottenham last weekend, suffered their second defeat of the season and dropped to 12th place with three points from three games.
Guardiola’s men will face increasing pressure to recover quickly, while Brighton will look to build momentum after a morale-boosting victory.
